Beyond natural amino acids: extending immunogenicity risk assessment to modified peptides through chemical feature encoding. A case study on citrullination

Introduction Peptide therapeutics are increasingly explored to treat challenging diseases, but immunogenicity risks limit their clinical success. In silico tools enable immunogenicity screening through prediction of peptide-MHCII binding, yet current methods do not account for chemical properties of non-natural amino a...

TCRdenoise - an unsupervised similarity-based approach for denoising of TCR-pMHC specificity data

Public repositories of T cell receptor (TCR)-peptide-MHC (pMHC) interactions constitute a critical resource for studying adaptive immunity and developing predictive models of TCR specificity. However, recent evidence suggests that a substantial fraction of reported TCR-pMHC interactions may be incorrectly annotated, li...

Label Noise Limits TCR-pMHC Specificity Prediction: Improved Performance Through AlphaFold3-Based Structural Modeling and Data Denoising

It is shown that combining structural modeling with label denoising substantially improves TCR-pMHC specificity prediction, making such approaches an attractive complement to current sequence-based approaches for refining TCR target selection.
