Integrative Single-Cell, Spatial, and Bulk Transcriptomics Characterizes an Outcome-Associated, Spatially Organized Mesenchymal Program in IDH-Mutant Glioma
A mesenchymal gene-expression program linked to inflammation and tissue remodeling was consistently associated with higher tumor grade and shorter survival, and within tumor tissue it was clearly organized in space.
Abstract
Simple Summary Gliomas are brain tumors that differ widely in how aggressively they behave and in how long patients survive. We asked whether reproducible patterns of gene activity could point to clinically important features of these tumors. By combining data from individual cells, whole-tumor samples, and intact tissue sections, we identified a mesenchymal gene-expression program linked to inflammation and tissue remodeling. In two independent patient groups, this program was consistently associated with higher tumor grade and shorter survival, and within tumor tissue it was clearly organized in space. It could also be separated from the low-oxygen response that often accompanies it. A second gene-expression program, by contrast, showed no consistent relationship with survival. These findings identify a reproducible molecular feature of glioma aggressiveness and provide a basis for better biological classification and for the future development of clinically useful tumor markers.
Glioblastoma, IDH-wildtype, is the most common and malignant adult-type diffuse glioma. It is characterized by extensive heterogeneity and poor prognosis. Recent single-cell RNA-sequencing studies have revealed distinct transcriptional programs that define cellular states such as astrocyte-like, mesenchymal-like, neura...

Medulloblastoma (MB) in children is highly heterogeneous, leading to its classification into molecular subgroups and resulting in significant differences in clinical outcomes even within the same risk group. This heterogeneity severely hampers the clinical management of MB. Therefore, it is essential to characterize MB...

Distinguishing indolent from aggressive tumors remains a key challenge in the clinical management of prostate cancer (PC), highlighting the need for better tools for accurate risk stratification. A defining feature of aggressive PC is its propensity for perineural invasion (PNI), a pathological finding that is associat...

Summary Adult diffuse gliomas comprise malignant cell states interwoven with the non-malignant brain microenvironment. Here, we combine spatial transcriptomics and spatial proteomics of isocitrate dehydrogenase (IDH)-mutant gliomas to define organizational principles across histological grades. In low-grade tumors, spa...
