TL;DR

This genome assembly provides a genomic resource for comparative genomics and facilitates genetic research and crop improvement in soybean.

Abstract

Wild soybean ( Glycine soja ), the progenitor of cultivated soybean ( Glycine max ), represents an important reservoir of genetic diversity crucial for soybean improvement. However, the limited availability of high-quality reference genomes for wild soybean has constrained its comprehensive genomic characterization. Here, we present a telomere-to-telomere (T2T) genome assembly of a wild soybean ( G. soja ) accession HAAS216 with a size of 1,018.17 Mb, generated using PacBio HiFi, ultra-long Oxford Nanopore sequencing, and Hi-C data. The assembly spans all 20 chromosomes and captures 20 centromeric and 40 telomeric regions, forming a gap-free T2T genome assembly. This assembly exhibits superior quality regarding completeness (BUSCO: 99.6%), contiguity (contig N50: 51 Mb), and base-level accuracy (QV: 55.53). Repetitive sequences make up 55.84% (568.57 Mb) of the genome, and 48,390 protein-coding genes were predicted, of which 47,567 (98.30%) were functionally annotated. This genome assembly provides a genomic resource for comparative genomics and facilitates genetic research and crop improvement in soybean.

Comparative analysis of 15 chromosome-scale near T2T assemblies of Brazilian Fusarium graminearum isolates

Fusarium graminearum is the causative agent of Fusarium head blight of wheat, yet genomic resources for Brazilian populations, where it is the dominant species, remain limited to a single reference genome. We report fifteen near telomere-to-telomere (T2T) assemblies of Brazilian F. graminearum isolates generated with O...

Near telomere-to-telomere and gap-free reference genome assembly of the WuLi carp (Cyprinus carpio var. Quanzhounensis)

Cyprinus carpio var. Quanzhounensis (WuLi carp), a native fish from Quanzhou, Guangxi, China, is well-adapted to mountainous rice-fish farming systems, yet genomic studies on the strain remain scarce. This study presents the first near telomere-to-telomere (T2T) genome and gapless assembly of C. carpio var. Q...

Near-complete telomere-to-telomere genome assembly of a millennium-old ancient Pteroceltis tatarinowii (Qingtan, Cannabaceae) tree

Pteroceltis tatarinowii is a monotypic relict species endemic to China. It belongs to the genus Pteroceltis in the family Cannabaceae, and is an economically and culturally valuable fiber-producing tree species. We integrated PacBio HiFi, Oxford Nanopore Technology (ONT), and Hi-C chromatin conformation capture...

Foundational genomic resources for date palm (Phoenix dactylifera): A gap-free, telomere-to-telomere phased assembly of Ajwa and 19 high-quality genome assemblies

Phoenix dactylifera L. is an economically, nutritionally, and culturally important fruit crop in the arid and semi-arid regions of the Middle East and North Africa. Here, we present a gap-free, telomere-to-telomere reference genome of the variety Ajwa, along with 19 additional high-quality assemblies (18 female an...
