TL;DR

A chromosome-level reference genome for A. lewisi is generated using PacBio HiFi long reads, Illumina short reads, Hi-C chromatin-contact data and RNA sequencing to provide a reusable resource for comparative genomics, phylogenetics and studies of adaptation to sap-associated environments in Nitidulidae.

Abstract

Amphicrossus lewisi is a sap-feeding beetle associated with fermenting tree-sap habitats, but genomic resources for its subfamily, Amphicrossinae, are lacking. We generated a chromosome-level reference genome for A. lewisi using PacBio HiFi long reads, Illumina short reads, Hi-C chromatin-contact data and RNA sequencing from multiple developmental stages. The 991.21 Mb assembly comprises ten chromosome-scale scaffolds and has a scaffold N50 of 129.00 Mb. Repetitive elements account for 69.15% of the genome. Evidence from transcript alignments, protein homology and ab initio prediction identified 12,691 protein-coding genes, of which 12,061 (95.04%) received at least one functional annotation. Assembly quality was supported by 99.5% complete endopterygota_odb10 BUSCOs, a Merqury consensus quality value of 43.89, and mapping rates of 99.85% and 99.11% for Illumina and HiFi reads, respectively. The deposited raw reads, genome assembly and annotations provide a reusable resource for comparative genomics, phylogenetics and studies of adaptation to sap-associated environments in Nitidulidae.

Chromosome-level genome assembly of the bitterling Rhodeus sinensis (Acheilognathidae) reveals genomic signatures associated with its mussel-dependent reproductive system.

A high-quality, chromosome-level genome assembly for Rhodeus sinensis, a widely distributed bitterling species in the Korean Peninsula, is presented and genomic signatures of metabolic rewiring suggest a potential fuel flexibility which may serve as a critical adaptive mechanism to mitigate the severe hypoxic stress en...

Chromosome-level assemblies of complementary haploid genomes and population resequencing for the saprotrophic bolete Buchwaldoboletus xylophilus

Buchwaldoboletus xylophilus is a rare, non-ectomycorrhizal bolete with a saprotrophic lifestyle. Here we present reference genome assemblies for two compatible haploid strains (B06 and B07) derived from a cultivated fruiting body, together with Illumina resequencing and draft assemblies for a population set of 17...

Chromosome-level genome sequences of the elephant ear sponge, Ianthella basta (Pallas, 1766), its Haplosyllis basticola worm cobiont, and associated microbial metagenome sequences

Two chromosome-level genome assemblies from a specimen of Ianthella basta and its Haplosyllis basticola and worm cobiont are presented, of which two were high-quality metagenome-assembled genomes.
